Looks like they do (they have accessible parking/toilet/elevator), but I can confirm next week when I visit.

Went there yesterday, and can confirm that all bonsai exhibit areas are accessible. There was one small building that exhibited about people in history of bonsai, but no actual bonsai, that had a manual door.

+1 to the Omiya Bonsai Village - our favourite place when we want a morning out, away from the hustle and bustle of Tokyo.

The village itself is certainly pretty flat (by and large) and, though it's not an issue for us, I don't think there would be any major obstacles, which hopefully has now been confirmed (above).

If you're getting to the Museum from Toro Station, just exit the station to the east and follow the bonsai tablets/plaques embedded in the footpath ... and when you encounter one that seems to be on its side, that just means turn right....

The Museum has a map of the village with the other half dozen bonsai nurseries marked, so you can meander your way south through the village, visiting the other nurseries on the way. Omiya-koen Station is at the southern end, from where it's two stops on the Tobu Noda line back to Omiya and the train back to Tokyo. Just before the railway tracks at Omiya-koen Station, there's a couple of cafes/restaurants, if you need refreshments and/or lunch.
